Due to the curved back of the Nexus 6 the coil sits further behind the rear case than the nexus 5 :

The Charger has a 2/3mm Glass front that sit between your phone and the coil inside :

So by removing the glass and the magnets were reducing the distance the Inductive charging has to go to get to the coil in the hand set and also the profile of the charger base helps the nexus 6 sit in place better.
Tools Needed :
Torx 5 (T5) Screwdriver / Bit
Flick Knife - Long blade ( You can use a Stanley knife however i'd advise against it as there are some wire than could get cut by a very sharp blade ! )
A Official Google nexus QI charger ( Not the Orb ! )
A sticker larger than the top of the qi charger
Okay lets do this !
1. Remove the Sticky foot of the Charger with your knife, its a plastic pad with the sticky rubber adhered to it, so getting under the plastic pad will remove the thing as one piece
2. Using a T5 driver remove the 4 screws and put them aside in a safe place, i use some electrical tape to stick them to.
3. Pry the plastic base away from the unit

4. Be careful as there are two exposed copper wires connected to the main board !

5. Carefully pry the glass from the top of the device, go slow and easy don't chip or scratch that glass, a blunt tool is better in this situation !

6. Once the glass is removed remove the Magnets with your knife they are only attached with a little glue.

7. Take these out, and put them in a place for safe keeping, now re-assemble the whole thing Minus the Glass and those magnets and apply a sticker where the glass once sat to top the metal scratching your new device.
